I always prefer to upgrade the Plasma Cutter first, since it is the first weapon you get and extremely handy. Fully upgraded, the Plasma Cutter does serious damage.

Easily the plasma cutter. This is a precision weapon, so if you're not sure you can place the shots where they need to be to severe limbs then I'd hold off for the Pulse Rifle.

The Plasma Cutter has general usefulness throughout the game and when fully buffed is a real force to be reckoned with. In some parts some weapons are fairly ineffective but the trusty plasma cutter should do just well in all sections.
