Depends really on who is in your party and what class hawke you picked. But when it comes down to it both do the job splendidly. You should mix it up a bit and use whom you find yourself more comfortable with. But during my play through I brought both along since 1) Chest hair 2) boobs 3) party banter and 4) I was a warrior who really really relied on having 2 rogues' and a healer.

Varric, no question.

The simplest answer is that he's the better character.  His specific tree is much stronger than Isabella's.  She tends to get herself killed since she's a frail melee character (though you can spec her to take much lower damage but it sacrifices hers) while Varric stands at range dealing high damage without much worry of taking it himself.

Secondly there is currently a bug in the game with Isabella (and Sebastian) where if you achieve max friendship with either of them you don't gain the passive stat bonus, it actually REDUCES your damage resistance/attack speed.  More info on the bug here: http://social.bioware.com/forum/1/topic/305/index/6575152/1

Varric's way better! Isabella dies easily, and does weak damage.
